In a Commander game, say you and one other person are the only ones left, and you play out True-Name Nemesis, obviously naming the other player. At this point, is there any functional difference between the Nemesis's protection and Progenitus's protection from everything, in that the only way to get rid of it is to have it get its toughness reduced to 0, sacrificed, or exiled by a non-targeting spell?

Essentially yes, though the difference between True-Name Nemesis and Progenitus is Nemesis doesn't have protection from its own controller so one could Shock it if one really wanted to. If the opponent of the Nemesis can also find a way to redirect damage to the Nemesis without targeting, it would also work as the source of the damage is not controlled by what Nemesis has protection against. Dunno if there's anything like that.

Do note that protection still allows the permanent to be destroyed in some way as long as it's not by damage, so Wrath of God is also valid method as it does not target nor damage anything.

So then a simple Shrivel cast by any player would still kill it then, I assume.

Keep in mind that Proggy has protection from everything, including your own spells. You cannot enchant, target, or do pretty much anything to it yourself either. Same with other protection I believe.

I was an MtG judge back when CoP:colors were a big deal, and that is correct. No targeting it with anything, including enchants and equips.

If for some reason, you have something like redirect, you could turn your opponent's damage spells onto it. Your opponent still controls the card, just like if it was something with Hexproof.
